I suspect that I may have been the one who gave Leo the information you cite
on the Pilkingtons, and the source listed in Leo's site does in fact report
what he shows. But, as you note, it is chronologically difficult..
If Margaret the wife of Sir John Arderne was in fact the daughter of a Sir
Roger Pilkington, it is possible (and more chronologically likely) that she
was a daughter of the next Sir Roger (son of the one currently shown as
Margaret's father). But I don't have any evidence to support this
alternative either.
The [secondary] source in question is generally pretty well documented, but
it doesn't give a specific reference for Margaret's parentage, so it could
well have misplaced her.

Burke's Peerage, gives Margaret Pilkington (wife of Sir John Arderne) the
same apparently incorrect parentage that Will Johnson's original message
mentioned. The chronology however suggests, as Will has indicated, that
Margaret was a daughter of the younger Sir Roger Pilklington, not the elder.
Neither BP nor the source cited in Leo's Genealogics gives the name of the
wife of the younger Sir Roger. If one of the other sources mentioned below
reliably calls her Margaret, that could be an additonal argument in favor of
the daughter Margaret being of that marriage rather than of the elder Sir
Roger.
